I never understood how human Rory seems to have plastic Rory’s memories since it was my understanding that they were two different people. It’s totally possible that I’ve got this all wrong, but at least my roommate and I think it’s a bit of a logic foul-up.

Well... trying to explain. What happened was that the person bringing all of these people back were in fact Amy.
Because she had been living with that crack thing in her wall for all her child-hood, she had sort of absorbed the energy of time and space, so the universe sort of blue-printed inside of her.
When they created that whole centurian army, they did out from a blue-print copy of Amys mind, Rory was brought back from Amys mind, where she still remembered him.
As the universe re-booted it was actually Amys blue-prints and memories that sat every-thing back into order, which is how she could bring not only the Doctor back, but Rory as she remembered him, and put every-thing back into place.
.... it's doctor who, it doesn't make any sense.
